Endicott is named for Henry B. Endicott, the founder of the Endicott Johnson Shoe Manufacturing company. What is now the village was originally two separate villages, Union, incorporated in 1892 and Endicott, incorporated in 1906. The two merged in 1921.

Endicott is also popularly known as the birthplace of IBM. In 1924, IBM came into existence as a merger of three separate entities: CTRC (The Computing-Tabulating-Recording Company), ITR (International Time Recording), and the Bunding Time Recording company.
